Cyclic gain should be reduced little bit for 3-bladed rotor heads (by 10-20%), but in some cases it will fly even with same.
Wrong cyclic gain will rather cause some sort of oscillations (too high) or lower precision/instability (too low gain).

Regarding the governor - if it is not configured properly, performance can be affected too.
Especially rudder may not hold very well.
If this is the case, then inprecise rudder can be reason for the cyclic issue.
Lastly, if vibrations are very, very high (especially on the rudder), it can cause that the helicopter is not flying precisely.
But I think that this is not the case, since you just swapped the rotor head.

They say 30 percent on vbar. It varies with different systems.
