I've ordered the FrSky integration cable for my Spirit/GeoLink and use an X9E/X6R combo. Will the integration cable allow me to also configure the GeoLink settings or only the Spirit settings?

Unfortunately only Spirit Settings will allow you to fully configure GeoLink. But some configuration can be made also with radio such as Home and Geo-fence programming.
